Is there a way to protect your base from being raided or false raided while not online. Me and my friend are worried about having our shop/base raided.

There is really no way to prevent false raiding. The good thing about having your base in a populated area is, it will probably not be false raided because everyone can hear it. Just take your loot when you log off or don't make a very expensive base.
